Open TWLoader, and press START if theme is set to DSi Menu. Change game location to Flashcard. Go to Settings. Press R (or touch R bottom in touch screen) 3 times to go to NTR/TWL Settings. Select Flashcard (s) select. Pick your flashcard. If your game location is set to Flashcard you'll see the generated .ini.

The ROMs simply need to be on the SD card. I suggest using a folder for organization called NDS or so. As stated by another here, using FTP lets you wirelessly transfer files between the PC and 3DS SD card without removal or powering the system down, but note that said transfers are slower than direct interfacing. 4.Actually, in the Twilight Menu settings there are a few preset built-in themes. Not sure on how to trade directly but if all else fails you could just make a backup of both files, take the .main's to pkhex and transfer individual .pkmn files to each other. Again, last resort because it annoying to do all the time. Turn the 3ds's Wi-Fi on.
There's Forwarder3-DS, which is by the same dev as Twilight Menu. It allows you to create DSiWare shortcuts on the home menu to boot DS roms off the SD card. Not all ds roms are compatible, and there's a hard limit of 40 DSiWare that you can have on the system, so those are the limiting factors. But it works alright. Pressing SELECT in the Nintendo DSi theme will bring up the DS Classic Menu by default.
