As far as I know dont think so since it's a global setting from the emulator but there's a Hotkey to change the dock mode from what i see on the setting with Plus+Dpad Up (so sandwich bouton near your right stick and dpad up). Mainly docked now unless I'm playing a game that feels better handheld like some indie games (Slay the Spire). I don't like the joycon sticks and they just haven't held up despite having replaced them myself 2 years ago. Pro controller feels so much better for games that require better control and I have an SN30 Pro+ as backup or for d-pad games.
